Pepline, PeTriBox and Proteins: Protein Inverse Folding and Peptide Generation
In 2021, AlphaFold2 achieved a historic breakthrough by solving a 50-year-old challenge: predicting the 3D structure of a protein from its amino-acid sequence alone. Building on this milestone, we developed PeTriBERT, a model distilled from the AlphaFold database and AlphaFold2 outputs to address the inverse folding problem —predicting a sequence that is structurally compatible with a given conformation.
PeTriBERT enables the generation of novel sequences and serves as a versatile sequence–structure encoder capable of supporting a wide range of protein-related tasks. In particular, our subsequent work introduced:
- Pepline, a peptide generation model,
- PeTriPPI V1 and V2, for protein–protein interaction prediction.
All these models and their derivatives are organized within a unified framework, PeTriBOX, which brings together the different components built around PeTriBERT.
In this presentation, we will briefly introduce PeTriBERT, outline its evolution, and discuss its current limitations.
